Missing INDEX.PHP file caused big trouble

Hi, everyone... I was hoping some of you pros could help me with a problem I'm having...

I don't know how, but somehow the INDEX.PHP file on my main hosted domain somehow got erased. So now what's happened is that Google indexed all of the subdirectories from the root directory... these are subdirectories that are supposed to be separate domains. For example, assuming my main site is MAINSITE.COM and I have an add-on domain called NEWSITE.COM in the NewSite directory, Google now has MAINSITE.COM/NewSite in its index. If the INDEX.PHP file had been in place, it would not have had access to the list of directories/folders.

Anyway, in order to combat the problem I added a ROBOTS.TXT file and disallowed every single directory except for two. That was about a week ago, and it doesn't look like any of those directories are being removed from the Google index. In fact, there were something like 900 files indexed in Google before and today there are over 2,000.

Any suggestions?
